About 600 homes and more than 85 kilometers of roads were damaged or destroyed, as well as about 2,000 hectares of farmland, Syke said.
Most of the victims died because their houses collapsed on them.
Of Afghanistan's 34 provinces, 20 were affected by heavy rains, including the capital Kabul.
The rainy season came after an unusually dry winter season, which can often worsen flooding.
Due to the drought, many farmers have already had to postpone sowing.
More rain is forecast for next week, especially in Kabul province.
